The Industrial Engineering program started in 1986 under the Department of Mechanical Engineering, graduating its first batch in 1991 in response to the increasing demand for industrial engineering professionals in the region. The section became a charter member of the Philippine Quality and Productivity Movement-Cebu Chapter. It also participated in the USC Engineering-Industry Linkage Program and the Manufacturing Productivity Extension for Export Promotion program of the Department of Science and Technology (DOST) beginning in 1991. The program was listed in 1995 as part of the offerings of the DOST Engineering and Science Education Program (ESEP) consortium. Two years later, the on-the-job training program was formally incorporated in the curriculum replacing plant visits. In 2002, the curriculum was revised requiring feasibility studies from 4th-year students and research projects from 5th-year students.

Collaborative graduate scholarships for faculty development and research began in 2004 with the National Taiwan University of Science and Technology. In 2008, USC was recognized as a delivering institution for the M.S. I.E. program under the Engineering Research and Development for Technology (ERDT) scholarship. In 2010, the section separated from its parent unit and was established as a Department of Industrial Engineering.
